A Journey Through Cell Cycle Dynamics with Dr. Ayse Koca Caydasi! It was an honor to host Dr. Ayse Koca Caydasi, a distinguished expert in Molecular Biology and Genetics from Koç University, at our Institute Medipol SABITA for a captivating seminar.

A Trip to Our Inspiring Past! In December, Eroğlu Lab embarked on a fascinating visit to the Istanbul Museum of the History of Science and Technology in Islam. Conceptualized by Prof. Dr. Fuat Sezgin, an Islamic science historian, the museum showcases work, devices, and tools invented and developed by Islamic scientists between the 9th and 16th centuries.
Our main aim was to draw inspiration from our rich past and apply it to our present lives. Our ancestors were pioneers in various sciences, and many of the innovations they developed centuries are our main tools today. Spending the day observing their remarkable achievements was nothing short of amazing, reminding us of the enduring legacy of scientific discovery in Islamic history.

Thanks to Stefan Grünert from biolution GmbH for arranging this fantastic collaboration meeting. During his visit, Dr. Eroğlu joined Dr. Theresa Balber in exciting experiments, initiating a promising collaboration in vascular biology.
The journey continued to Graz for the annual Nrf2 Meeting, organized by Brigitte Winkelhofer-Roob and Christina Morgenstern, Ph.D. Special thanks to Antonio Cuadrado, president of Cost-Action BenBedPhar, for making this gathering possible. The highlight was hearing from legendary Prof. Dr. Masayuki Yamamoto, a pioneer in the field. Dr. Eroğlu shared groundbreaking findings on hydrogen peroxide and oxygen’s role in Nrf2 regulation in collaboration with Giovanni E. Together with Professor Nikolaus Plesnila (LMU, Germany) and Professor Pierre Gressens (Diderot University, France), we’ve successfully completed our first kick-off meeting at Medipol SABITA. A Memorable Seaside Escape with Eroglu’s Lab in Istanbul! We had a great day at Çubuklu Sahil, one of Istanbul’s distinctive coastal areas where history meets the sea. Following, we enjoyed a nice walk around Beykoz’s jungles. Concluding our day by exploring Hidiv Castle one of several palatial buildings along the Bosphorus, surrounded by Rose and Tulip gardens.
All thanks to our Social Activities Minister’s brilliant planning, for making it a fun time for the team. The trip refills our energy and made our lab spirit stronger. We enjoyed nature, history, and each other’s company. These activities help us work well together. Keep an eye out for more updates on our lab adventures. We’re growing and learning as a team, both in science and in friendship.

Eroglu Lab’s Collaborative Journey with Prof. Hilal Lashuel! Eroğlu lab had the honor of hosting Prof. Dr. Hilal Lashuel at Medipol SABITA, our research institute. We engaged in insightful discussions and participated in the National Neuroscience Conference in Bolu. Prof. Lashuel’s groundbreaking work in protein aggregation significantly advances our understanding of neurodegenerative diseases. Excited to announce our collaboration, where we will leverage our novel mystryes tools and biosensor technologies to explore new scientific questions in this field. Looking forward to the synergies this partnership will bring and eager to witness the outcomes of our combined efforts in this vital area of study. Also, we are planing to return the visit and soon heading to Switzerland to check out his impressive institute, the Swiss Federal Institute of Technology Lausanne (EPFL).

New Funding! We are thrilled to announce that our consortium, consisting of researchers from Türkiye, Germany, and France with Professors Nikolaus Plesnila and Pierre Gressens, has been accepted for a prestigious European-funded project from the ERANET Neuron Call. In our VasOx project, we will be diving into the captivating world of stroke model systems. Collaboration Meeting: 1st “In Focus Meeting” (Gathering with a scientific purpose).
It was a great pleasure to host Prof. Dr. Giovanni Mann from King’s College London and Dr. Joern Steinert from Nottingham University in Istanbul Medipol University. During three days of our collaboration meeting, we listened to exciting seminars by the seniors, early career researchers had the chance to share their projects, we recorded two podcasts with our guests, and they gave a special journal club on how to read and understand a scientific paper and advised ECR for future career planning. The program was finalized by social activities such as visiting Çamlıca, Yerebatan Sarnıcı, and the Ayasofya Mosque. This goes to the gallery of our 1st In Focus Collaboration meeting.

New Research Paper: Probing Subcellular Iron Availability with Genetically Encoded Nitric Oxide Biosensors
geNOps are iron(II) dependent and genetically encoded nitric oxide biosensors. In collaborative work with Graier/Malli lab, we have unveiled that these biosensors permit probing intracellular labile ferrous iron levels in living cells. Our findings show that cell treatment with iron sucrose but not ferric carboxymaltose (two established drugs to treat iron deficiency in patients) functionalized the probe indicating cellular iron absorption. Our findings show that the geNOps approach detects available iron (II) in cultured cells and can be applied to assay functional iron (II) at the (sub)cellular level. One of our research themes is investigating the role of endogenous antioxidant pathways, particularly the role of Nrf2 regulation in vascular cells. Büşra Nur Ouf, our previous master’s student, unveiled critical new insights into the relationship between hydrogen peroxide and Nrf2 activation. We have moved our lab to Medipol University.
Exactly three years ago we established our imaging laboratory at the Faculty of Engineering and Natural Sciences at Sabanci University, one of the most prestigious University in Turkiye. Now its time to move on and join forces with groups of similar interests and strong infrastructure. We are moving our lab to SABITA (Research Institute for Health Sciences and Technologies) at Istanbul Medipol University. SABITA is a comprehensive research environment that hosts multiple centers and facilities that encompass a wide spectrum of scientific, technical and applied topics from regenerative medicine to neuroscience and drug development to cancer research. A powerful infrastructure with high end imaging devices and animal model systems will allow us elevate our research to the next level insa Allah.

Thesis Defense: Investigating the role of ultra local hydrogen peroxide signals on Nrf2 signaling using genetically encoded biosensors and chemogenetic tools
Busra Nur Ouf, one of our first TÜBİTAK 2232 funded MSc students investigated the last two years the role of subcellular hydrogen peroxide and how this stable oxidant activates Nrf2 signaling pathways in cultured cells upon chemogenetic redox perturbation. New Results on bioRxiv: Neurons protect themselves by active shrinkage upon axonal transection
In collaboration with our partner lab headed by Prof. Dr. Gurkan Ozturk from the Medipol Universtity in Istanbul we provide exciting new mechanistic insights how neurons protect themselves. The study shows that neurons respond to axotomy by shrinking under the influence of actomyosin contraction and calpain activity, which forces water out of the cell through AQP channels. The figure on the right shows the putative pathways that are activated upon trauma. Check out the preprint here

Gülşah and Hamza on an international meeting in Italy
Our PhD students attended the “The Future of Redox Biology” meeting in Siena, which aimed to inspire the new and young generation of scientists in the field of Redox Biology Hamza and Gülşah were invited to presented some new perspectives and their ideas about chemogenetic tools and NO bio imaging in a 10 in short talk. Talk at International Conference
Together with our PhD students Hamza Yusuf Altun, Melike Seçilmiş and Asal Ghaffari Zaki we joined the 8th International Molecular Biology Kongress in Istanbul kindly hosted by Acıbadem University. We presented recent discoveries in redox biology with the aid of genetically encoded biosensors and chemogenetic tools and in endothelial cell signaling. New Research Paper by Gülşhah Sevimli
Gülşah’s diploma thesis which initially aimed to optimize the iron(II) dependency turned into an exciting story in collaboration with national and international researchers. Togehter with our great collaborators including Gürkan Öztürk from Medipol University and Giovanni Mann from King’s College London and their teams we established a so far unrecognized role of pericellular ferrous iron levels in cultured cells in dependence of extracellular oxygen levels. Our newest lab member Dr. Tuba Akgül Çağlar, a postdoctoral researcher received from TÜBİTAK the 2218 postdoc grant for 24 month. Thesis Defense: How much iron is good. Revisiting the role of ferrous iron supplementation in cultured cells using genetically encoded biosensors
Gülşah Sevimli, one of our first TÜBİTAK 2232 funded MSc students contributed significantly to refine the geNOps technology in our lab and graduated after two years of hard work. We cordially congratulate Gülşah for her great contriubution and interesting findings she made in cultured cells. Her thesis turned into a valuable manuscript, which will be published soon. Besides, Gülşah contributed to other papers published in high-ranking journals and we look forward to see her first-author paper to be published soon. New Research Paper: by Melike Seçilmiş published in Biosensors
In this study we advanced a single-color multiparametric imaging method, which allows simultaneous detection of hydrogen peroxide (H2O2) in multiple cell locales (nucleus, cytosol, mitochondria) using the H2O2 biosensor HyPer7. Co-culturing of endothelial cells stably expressing differentially targeted HyPer7 biosensors paved the way for co-imaging compartmentalized H2O2 signals simultaneously in neighboring cells in a single experimental setup. We termed this approach COMPARE IT, which is an acronym for co-culture-based multiparametric imaging technique. Employing this approach, we detected lower H2O2 levels in mitochondria of endothelial cells compared to the cell nucleus and cytosol under basal conditions. For more information click here!

Thesis Defense: Characterization and fine-tuning of chemogenetic tools for high-resolution multiaparametric live-cell imaging using genetically encoded biosensors.
One of our first MSc students Yusuf Ceyhun Erdoğan who contributed significantly to establish our lab graduated after two years of hard work. We warmly congratulate Ceyhun for this great work he conducted in our lab, for which he won a young investigator award from the SFRR-I. Also, Ceyhun’s work was submitted to a high-ranking journal that we expect to publish soon. Moreover, Ceyhun continues his studies in our partner lab of Roland Malli in Graz, working on a collaborative project. We wish Ceyhun all the best in his future endeavors.

Hamza Yusuf Altun, our SU student in the Bio program at FENS successfully defended his thesis and well earned his MSc degree. CONGRATULATIONS Hamza, you did it meeen! Besides establishing real-time high-resolution imaging with various biosensors, Hamza also established new approaches in multichromatic and FRET imaging techniques and developed new ideas in how to exploit recombinant biosensors. New Research Article: Differential endothelial signaling responses elicited by chemogenetic H2O2 synthesis
Hydrogen peroxide (H2O2) modulates critical phosphorylation pathways in vascular endothelial cells, many of which affect endothelial nitric oxide synthase (eNOS) signal transduction. Both intracellular and extracellular sources of H2O2 have been implicated in eNOS regulation, yet the specific endothelial pathways remain incompletely understood. Here we exploited chemogenetic approaches and live-cell imaging methods to both generate and detect H2O2 in different subcellular compartments (cytosol, nucleus, and caveolae) of cultured EA.hy926 human endothelial cells. New Research Paper Released: Ultrasensitive Genetically Encoded Indicator for Hydrogen Peroxide Identifies Roles for the Oxidant in Cell Migration and Mitochondrial Function
Hydrogen peroxide (H2O2) is a key redox intermediate generated within cells. Existing probes for H2O2 have not solved the problem of detection of the ultra-low concentrations of the oxidant: these reporters are not sensitive enough, or pH-dependent, or insufficiently bright, or not functional in mammalian cells, or have poor dynamic range. Here we present HyPer7, the first bright, pH-stable, ultrafast, and ultrasensitive ratiometric H2O2 probe. HyPer7 is fully functional in mammalian cells and in other higher eukaryotes. Read more…

New Research Paper Released: Discordance between eNOS phosphorylation and activation revealed by multispectral imaging and chemogenetic methods
The direct detection of the low physiological concentrations of NO that are present in endothelial cells represents a significant analytical challenge. In these studies, we have used the powerful geNOps biosensors to measure NO and other key signaling molecules in living endothelial cells in real time using fluorescence microscopy. These approaches have provided insights into the mechanisms whereby NO synthesis is regulated and call into question many prior conclusions about the intracellular pathways that regulate eNOS.
